I bumped into a similar problem as you. I found the free program: gerbv to read the .art files. If you google 'gerbv downloads' , there seem to be a lot of places to download it.
Eventually I was able to get all the layers in one view by the gerbv program and could switch between layers to follow the decoupling cap connections and could see how the decoupling caps were placed on the eval board.
I think the parts list sheet is going to give the final tally on decoupling cap count, and the .art files had the caps labeled, so they could match up with the parts list.
I did find a puzzling thing, one of the supply pins did seem to be missing a decoupling cap, and I felt it would benefit from one unless somebody told me of some reason why it didn't get one. I wont spoil your fun in telling you the pin number!
