I had to add this extra function call to get the right RX sample clock (rx_samp_freq?)

ad9361_set_rx_sampling_freq(ad9361_phy, 541666);

HOWEVER, since then I am having issue with Hardware manager to get IQ samples from ILA. did you try run the hadware manager?
